You can set the clocksource for the Sequencer to internal. Then it
should not happen.

There is also a bugfix announced for the next release regarding the
behaviour of the MIDI-Start/Stop commands, which might affect the
behaviour (see http://www.kiwitechnics.com/releasenotes.htm -> 3P
Upgrade Software Release Notes -> Ver 2.50 Build 1)

If the above workaround does not help, you may program a true blank
sequence and select then this sequence. Then no notes will be played
though midi clock is coming in.
