I think it's a setting in the matrix 1000. Look in the manual. Something like this happened to me once and it turned out to be something in the m1000 that was set up differently.

That sounds mysteriously like a program setting far more than a synth
setting.
some sort of 'send bank on select' vs. 'send patch on select' setup.
